I think I figured it out. One of my tuners seems to be able to autodetect all 
the settings in the transponders (except bandwidth which I needed to manually 
set to 7), the other tuner requires setting up most settings individually. When 
I would restart MythTV and find things working again, what was actually 
happening is that by chance I was using the good tuner so it all appeared to 
work again.

Once I set the code rate, guard interval, and transmission mode manually it all 
started working again (or at least it seems to so far...)
