I would suggest putting them in a different group and deferring their startup until you're sure you don't need to interrupt the process if that's your problem. You could easily script that. Just run a bootup timer out of cron and run "lxc-autostart -g "defer-boot-group". Otherwise, you're going to be piled with race conditions.
