The Preferences/Geometry/Icon affects almost every icon that is drawn anywhere. The idea is to decouple the size of launchbar and taskbar items from the panel dimensions so they can be stacked up with a taller horizontal panel, or to control how big they are in a vertical panel.
I can now confirm failure to locate theme icons with the top level menu icon, and will look into that. I am reasonably certain the menu item level icons do the theme lookup, since I saw this happen as recently as the other day when I was helping a user with lxlauncher.
