It's not two (or three for that matter) projects, separating a project will not work. This is the main problem to grasp probably. You have one project with many components. Some of them use one toolkit and some of them use another toolkit. Outside of the above quote I grasp that you are only interested in the Qt based components. The thread about github workflow in this very list is probably the starting point at this moment.
