There are two contexts I remember where we had problems like the one you 
describe.

If a version of lxqt-session is used where its configuration dialogue 
lxqt-config-session had already been enabled to handle directories 
according to the xdg-user-dirs concept, which applies to 0.11.0, and 
binary xdg-user-dirs is absent '/' may be set as desktop directory [0].
Actually the binary should always be available due to the modified 
dependencies but maybe something went missing in the particular setup 
you're using.

Due to a bug in libfm-qt dragging & dropping objects from the panel's 
main menu could end up with copying the root folder to the desktop [1].
Problem was fixed long ago, though, and rather does not look like the 
problem you ran into anyway.

Just curious, are you developing that yocto stuff for some particular 
hardware, and if so, which?
