This has nothing to do with “desktop environments”; it’s especially
useful on the command line too, as the home directory is no longer
cluttered with all these dotfiles.

I’d say just leave the code as-is and not bother about it, since
it’d break compatibility (and, as you said, scripts) and will
cause more problems than it’s worth…
