The method in LyX 1.5 solves this problem. The wrapper can also write the console output to a log file whenever it's hidden.
Why not, but I would not be against having code in the LyX binary itself (os_win32.C). This makes more sense than using wrappers, IMO.
It looks like it is not possible for an application to hide it's own console without getting flashing windows at startup.
