I think we should not. Some people actually rely on this feature, and
we would not gain much by removing it.

OK. I admit that I am not a power user, at least regarding this
minibuffer feature. The problem now is that M-x is supposed to work
even when minibuffer toolbar is hidden, and this is tricky to get
right. Doing nothing is bad; showing the toolbar with M-x is not
consistent with other toolbar behaviors; and hiding it after the
command is at least difficult to implement.

Since this is a power-user feature. I would propose that
1. minibuffer is hidden by default (current behavior)
2. remove M-x shotcut (because it may not work when minibuffer is not displayed)
3. do not change focus to minibuffer for "command-execute". (need core change)

Briefly, if a power user wants to use this feature, he has to use
view->toolbar to display this minibuffer, shift focus to it and enter
command.
