Attached is an example. On 2.3.x, the numbers are not that far away from
the equation. On master, they are to the far right. I'm not sure which
behavior I prefer. I think if I'm using a large screen, the distance
between the equations and the numbers would bother me. However, I'm
guessing that this change is due to a fix (maybe the one about equation
labels intersecting things?), and once the feature request about setting
margins is implemented, that will allow some customization of this. So
I'm fine with the change, but I just wanted to make sure it was indeed
intended.

What happens is more subtle: now, the numbers are not drawn as part of the inset anymore, and the equation is thus properly centered. Additionally, if you make the window narrow enough, you will see that some space is added between different lines of eqnarray for the labels (like LaTeX does).

So it is a feature. Indeed, if you have insanely long text line (remember the doctor says 75 character per line), the equation number will be insanely far away :)

Note that nothing of the sort has been done for previews.

Seriously, I am taker of any ideas to improve the result (except adding a new preference to limit the position of the numbers, of course).
