The example that you sent works perfectly when exporting to pdf (for example). The example that you sent follows attached (I used lyx 2.4). That is our focus, to ensure that the exported file works. So you want to create some kind of post-processing that converts the input encoding to auto? Just by curiosity, what is issue that you have due to the use of the original input encoding?
