I found a way to obtain that effect as follows:
1. insert a display formula
2. put the cursor outside of it, on its right
3. hit Ctrl-Enter
4. insert another display formula
5. put the cursor on the left of the Ctrl-Enter marker (the red arrow)
6. insert a space
7. hit the cancel button to remove the red arrow
Now we have two display formulas separated by a blank line that LyX
treats as a single paragraph.
I had to follow a similar strategy when trying to produce a test file.
Mine also has a space, but nothing else, on the intermediate line.
