LyX invariably impresses me by generating very clean latex code. Lately, 
however, while I am trying to get LyX to output a “minimal” latex, in the sense 
of not loading unnecessary packages, I have been encountering a few small 
puzzles.

1. LyX always loads the geometry package, although the “Page Layout” and “Page 
Margins” are set to class defaults for the article class.

2. LyX always defines “lyxcolorbox” and thus always loads the color package, 
although the document does not have colors, all settings in the “Color” tab is 
“Default”, and “lyxcolorbox” is removed from “Available Custom Colors”.

3. LyX loads amstext package in addition to amsmath, although amsmath includes 
amstext anyway.

I do not see either of these. Try it with a fresh user directory:

    lyx -userdir /tmp/lyxtest

or something like that.
