I agree as well. This is clearly a non-trivial problem, and I do not like the current output so much. Sometimes it is confusing and distracting from understanding what is going on (the difference between documents/control version). This is the reason why when I search for differences in text documents I go with a side-by-side view of both documents like, for example, what `kompare` does. At some point in the past when working with lyx2lyx I used the shell command `diff``. If you pass enough command line parameters it also allows to do this. This works with a console maximized in full screen mode.
