The old $HOME/.lyx/lyxrc contained the entire contents of the lyxrc class 
used within LyX. This meant that it was hard to update as the user updated 
his version of LyX because some of the switches became redundant.

Allan made the design decision, therefore, to only store variables in 
$HOME/preferences that differed to the global 
/usr/local/share/lyx/lyxrc.defaults file. I never understood why he wanted 
the SECTION comments.
