Hm, my patch does not make anything worse. tex2lyx produces \lyxformat 225 files, while lyx2lyx's minipage->box conversion happens between 223 and 225. So files with minipages produced with this version of tex2lyx will cause problems (as Kornel's file) in any case, unless we bump version to 226 and shift the minipage->box conversion to 225->226.
