I just had a problem and I found a solution (well, a quick fix, anyway).
 Thought I'd share it.

Concerning "1.4 Multipart Documents, 1.4.1 General Operation"....  I used
"Insert -> Include File", and couldn't get my master document to include the
individual .lyx files containing the chapters of the overall book.  (i.e., in
the master document, I successfully created a little gray box labeled "Input:
mychapter1.lyx", but when I viewed the .dvi file, the contents of
mychapter1.lyx weren't there.)

I finally discovered that my individual chapter files were "article" class,
whereas my master documents was "book" class.  As soon as I changed the chapter
files to "book" class, everything worked.



So, in conclusion, maybe it would be useful to add a sentence or footnote to
the section on Multipart Documents, like, "Each of these could be its own
separate LyX file, with one 'master' file which contains the title, authors,
abstract, references, etc., plus the five included files (footnote:  The master
file and each separate LyX file must be of the same class, e.g. book or article
or...)."

P.S. I didn't try other combinations of classes... Perhaps it's just a problem
when trying to include articles into books...?
