What version do you use? It should be fixed in versions _after_ 1.3, see

        http://bugzilla.lyx.org/show_bug.cgi?id=907

as a workaround for now, edit the lyx-file manually to fix the order. Then 
don't open the bibliography inset and press OK any more.
