Who advised that? There is no reason to use formulas when it is not needed. For things like "2 cm" , "55 pupils" or "5x5 matrix" I don't need a formula. Math fonts differ from text fonts so that inline formulas should be avoided when the don't represent variables or equations.
A typical example is when text uses oldstyle numerals.
No, to have clean fonts, you must use \oldstylenums in TeX mode not in a formula, see the attached LyX file.
Most of the time, one would not want this 3x3 to use it...
