I've been migrating files to a new computer, including a new MiKTeX installation. Working through the packages listed in Help > LaTeX Configuration I've noted some packages required if one wants to create a pdf of the User's Guide etc. (for LyX 2.1.0beta2). These are also absent from the packages mentioned in the yellow notes at the start of the various manuals.
