I don't have this problem, and I presume it was fixed by the fact that I
use specific keybindings for Delete and Backspace in my ~/.Xmodmap file.
They are:
keycode 22 = BackSpace
keycode 107 = Delete

YMMV, depending on your keyboard. But, this will probably work sor US
keyboards.

Being an emacs-avoider, I can't say for sure, but in ~/.lyx/lyxrc you
should set
\bind_file emacs.bind
