What I understand is, that you have a document with a BibTeX inset at the 
end, where you have entered the name of your bibliography and the style to 
use. Right?
What happens is, that LyX finds this reference to a bibliography and 
therefore doesn't bother to look for the keys you already have in your 
citation references. This has changed since LyX 1.01
If you put your reference to the bibliography as LaTeX-code in your document 
and delete the BibTeX inset at the end, you should again see the keys 
already used. (I'm not sure if this can cause problems because LyX will not 
run BibTeX for you.)
