You should try to set the bounding box properly.
Its format is: %%BoundingBox llx lly urx ury
Where llx and lly are the lower-left x and y coordinates, urx and ury are
the upper-right x and y coordinates.
After you do this, lyx might have a better time of it. Good luck!
