As someone else pointed out recently, if you open the cross-reference
dialog once in your master document, "book.lyx", then you will get all of
the cross-reference information from the included files. From that point
on, you can use those references in the separate included files. This
works for me with my thesis.lyx and the included chapterX.lyx files.
I'm using 1.0.4.
