Well, this happened to me today with LyX-1.0.4: I moved one part of my document from the main file to a include file chapter5.lyx. This part included also one eps-figure locating in a subdirectory C7 (no other figures in that directory yet). Because this directory was not named C5 as I thought it should be I closed LyX and renamed the directory by "mv C7 C5". Then I started LyX again and opened chapter5.lyx and I could not believe my eyes: the eps-figure now in C5/ was shown correctly and when I clicked on the figure and got the Figure-menu the path or the figure was C5/figure.eps. So either the LyX-team has been very clever or I've been very lucky. I'll bet on the LyX-team.
