OK, wild speculation: do you use french style for your document? In
this case, you have to make sure that you use a latex format which is
created for babel and not for franch.sty. I'm not sure what I ask
makes much sense to you, but I can assure you that using the wrong
latex format can cause a lot of interesting consequences.

However, having an example .lyx file which causes you problems (along
with the corresponding .tex and the .log file produced by LaTeX) would
help immensely.
