Huh? LyX _does_ support eqnarray... You just have to insert labels (or
run math-number (M-m n)).

Yes, this is a very unfortunate problem :( I do have a fix for this in
my 1.1.4fix3 tree (the bug has only been reported recently), which
will hopefully be released very soon.
