In this case, LyX will read your lyxrc file. Should you make any changes 
using the Preferences dialog, then these changes will be stored in a new file 
preferences. Thereafter, only preferences will be read. There are some issues 
being reported with the preferences file; namely:
1. make change and save. 
2. make change and save. 
change 1 is lost. Haven't verified this, but this sort of thing is the main 
reason we created a new file rather than overwrite all your hard-earned 
choices in lyxrc. You can always go back to lyxrc by deleting the preferences 
file.
