Did you put
\language_package "\usepackage{arabtex,iso88596} \setcode{iso8859-6}"
in .lyx/lyxrc ?

Put the attached file (arab-article.layout) in ~/.lyx/layouts/
and then do options->reconfigure from LyX (or edit->reconfigure in LyX 1.1.6),
and restart LyX.
