Did you set:
Edit->Preferences->Inputs->Paths->Last File Count
to 5 or something greater than the default 4?
I have mine set to nine and there are no problems with it here.
Is:
Edit->Preferences->Inputs->Paths->Check Last Files
set? What about the path next to it? This should normally default to
~/.lyx/lastfiles
