I recently had the exact same problem and could not even change the font size 
cell by cell - I had math formulas and math mode embedded in the cells.

I gave up and actually edited the .lyx file setting each cell to the right 
size (a tedious process!) and then re-opened the file and voila, all the cells 
were at the correct size, so lyx understands the request.

It sure would be better to be able to resize all the text at once!
