Put \protect\centering anywhere in the section paragraph.
Alternatively, if you use LyX 1.1.6fix1, you can edit the stdsections.inc
file: go to the 'Style Section' entry
and change the line
AlignPossible Block, Left
to
AlignPossible Block, Left, Center
and then you will be able to use the layout paragraph dialog to center the
sections.
Finally, if you want to center all sections, put
\usepackage{sectsty}
\sectionfont{\centering}
in the preamble.
