On Linux systems, #filename# files are usually auto-saved files that vraious editors create to allow restoring unsaved changes after a crash. So does Lyx, I believe. If Lyx doesn't crash and your "normal" file.lyx still exists, there's nothing to worry about. If file.lyx does not exist, however, that would be weird.
