.aux file is generated, I run it through the bibtool app:

$> bibtool -x yourfile.aux -o yourfile.bib

that should generate your tailored bibtex database. After that, you'll
only have to change the \bibliography{...} command inside yourfile.tex to
\bibliography{yourfile}

That's been working for me.
