I'm quite late to the discussion, but I had independently developed (also using extensive trial-and-error) a sectioned document with chapter-wise bibliographies. Note that it is *not* based on classicthesis.
Regardless, it is available at: https://github.com/jkulesza/LyX_Multipart_Doc_Chapterwise_Bib I wonder if something like this and/or the classicthesis example could/should be provided in the Help -> Specific Manuals section...
