If you navigate to Tools > Preferences... > Editing > Shortcuts and
look up the "quote-insert" function, what does it show? For me, it
shows the double quote symbol ("). If you have something else, try
replacing it with the double quote character.

quote-insert outer auto plain Ctrl+"

Lyx certainly doesn't obey these.

Don't know how to modify the latter one to just have ["] as the first.

I may have to delete the key to make that work, but am unsure if it
hits the fan that I can get it back, or if it will obey that shortcut
as it doesn't the first one?

This is certainly curious. What you found matches what I have (on Mint, with LyX 2.3.5.1). I assume that Shift+" works for you as expected in other applications.

It's a bit of a long-shot, but if you return to the Shortcuts section of the preferences dialog and type " in the search box ("Show key-bindings containing:"), you should see all bindings that involve the quote key. Is it by any chance bound to something else besides quote-insert? I'm not sure this is possible in LyX, but then again I'm not sure your symptoms are possible. :-)
