Hello Dan, To use hyperlinks in lyx you should assure that you use hyperref support. To do so go to Document->Settings->PDF Properties and check the box named "Use Hyperref Support", this will automatically create links in the table of contents.
For more information about customizing the appearance of the links you should read section 6.9 of LyX's user guide, which can be found in Help->User's Guide.
