I had the same problem with my computer at work. I think the problem is
that your system supports only a limited number of colors (e.g. 256) and
there is a collision between the applications using the colors. So LyX
starts with a warning like "Failed to share colormaps", or something like
that, and after that if you focus on the LyX window, the other
applications lose their original colors and vice versa.

Actually, Netscape seems to need quite a lot of colors because on my
system the situation was worse if Netscape was also running. Also, at
startup of LyX, not only  LyX consumes colors but also its splash screen,
so the situation may depend on whether your mouse pointer is on the splash
screen or not.
