I know the file amsart.sty is mentioned in an error message. But I don't actually have this file!
Originally the entire file (measured by the PDF content) was 250 pages long. I gradually reduced it until I finally had the file that I have now. It is not stable. If I change anything in it, the error disappears. For example, if I delete the only footnote (which really has nothing to do with the text colors) right at the beginning, it is enough for the error to disappear.

Can you resend it with the amsart.sty file?
Another thing you should try is bisecting the file. Try deleting parts,
and see if you still get the weird text. Keep doing that until you
delete something that causes it to reappear. You should be able, in this
way, to localize the problem.
I suspect that one of these color boxes is the culprit.
