When you run latex over a document for the first time it takes longer
because Metafont has to generate it's fonts. The second time it will
take less time because the generated fonts are in it's libraries.

Did you make a Reconfigure and a texhash after installation?

Try the rpm of Lyx 1.1.6fix 2 - maybe the paths are different and lyx
searches something at the wrong place.
