I have experienced the same problems. With an older version i used method 1, and it worked, but recently i upgraded to 1.1.6fix2 and it doesn't work anymore. The reason is that if you activate the 'cross reference' panel in 'chap2.lyx' and then switch to 'chap1.lyx' (Documents menu) the panel disappears. Most annoying. Is this fixed in fix3? I should apparentely try method 2. (a huge bother with citation references). It also seems that i joined too late to see method 3.
