  If I get it correctly, the problem comes from using a Czech
keyboard (which sends latin-2 codes)? 
  
1) Did you try using e.g. xmodmap so that your keyboard does not send
   latin-2 codes? (use a US keyboard, for example)

2) Did you look at the \kxmod directive in the "Customization" lyx
   menu?
