This is not issue of LyX but pdftex. Second you can make copies
of your figures in pdf and the use the filename of the picture
without the suffix (i.e., you have in the current directory
'picture.eps' and 'picture.pdf' and in the image filename you put
only 'picture'), then latex and pdflatex take automagically right
file for their purposes.
Mass conversion of more pictures can be done either by
convert *.eps *.pdf
or by
for f in *.eps ; do epstopdf %f ; done
