No, the file that you need to edit is stdclass.inc, and there is no need to run reconfigure. However, please note that this file might change in the future, so you will have to check it when you install new versions of lyx. I suggest you use the keyboard shortcut (or define your own) for the common layouts (e.g. M-p 2 for section).
