You might consider File->Export->LaTeX first so you don't lose your
work.

Which version of LyX is it that has this bug?

I'm pretty sure 1.2.0cvs works okay in this regard.  It may be fairly
easy to backport a fix for the next 1.1.6fix release -- if it hasn't
already been done.
