Perhaps you do not use appendices in the right way. You should use the "layout->toggle appendix" menu at the place where the appendix starts, and then use the chapter layout for each appendix. To control over the formatting of the appendices, use the appendix.sty package. If you still have formatting problem, send a small example file.
