LyX 1.2.0 will support this directly via Document -> Extras -> Use Natbib and the Citation dialog. Natbib also lets you define a citation alias (e.g. if you want to use a custom label like "Paper 1"). However, this is only possible via ERT by now. Have a look at the natbib docs. Juergen
