For the file, mathed.lyx:

Table 1: Math mode accents -> everything
Table 2: -> epsilon and varrho don't work
3: -> 13 of these work
4: -> roughly half work
5: arrows -> roughly 1/4 work
6: -> roughly half work
7: var-sizes symbols -> 3 work
8: -> everything
9: -> 4 don't work
10: large delims -> all don't work
11: math constructs -> all work
12onwards: -> none work
lasttable: -> \angle works (all the rest don't)

I tried to get an output of xlsfonts to you but is was to big...

I hope this can describe the problem...

could you possibly run the following at the command prompt:

##################
  This looks for all the fonts.dir files
(that contain the expanded info and the filenames of all fontfiles in
their respective directory) and display the font directories that 
contains your substitute font

    grep -l eufrak $(locate fonts.dir)

Then type goto the directory that contains the respective font, and type  :

    grep eufrak fonts.dir

This will give you the line of the font and file that lyx would be 
using.  Doing this for eufrak, eus, lcrm, lcry, lcrv may resolve where 
your font server is obtaining these respective fonts from...
