The LyX documentation covers this. Par indentnation is used as a visual
guide to help identify separate paragraphs. For the first paragraph,
there is no need for this, as there is already vertical space.
However, if you want the indentation (some would say this is broken
behaviour), simply do Layout->preamble and type :
\usepackage{indentfirst}
