I had the same problem. what ended up working best for me, 
was to  use gnumeric instead of excel (means it _all_ works under linux)
export the data to be graphed to a csv file 
read that data into grace (graphing app)
adjust the graph to look nice (much easier in grace than excel/gnumeric)
export the graph as eps
load eps into lyx in the normal way.
