You might reconsider your choice of function for the middle button. The KDE/Gnome method of cutting and pasting between apps is the middle mouse button. Ctrl C, Ctrl X and Ctrl V work within apps on content moved within those apps, but I've found that between most apps you must use the middle button. By the way, try running klipper. Doing so often improves your cut and paste experience.
